Answer/Solution:
It is always good to break the link between the MS Project and StarTeam before performing any deletion. If you delete the task in the MS Project, the task in the StarTeam will still show as if the link is intact. If you try to delete it, it will not allow you thinking it is still associated with the MS Project tasks. In order to break the link after the tasks are deleted from MS Projects, go to your StarTeam task and right click. Open the properties and click the Project Plan tab. Uncheck the Replicated in Project Plan. At this point the link should be broken and the icon should change to StarTeam task icon. Now you can delete the task as you always do with any other StarTeam task.
